Yes—Cape Town and Seychelles are an excellent honeymoon combination for couples who want city + islands rather than safari + beach. Cape Town gives you food, scenery, neighbourhoods and wine country; Seychelles then delivers a much more secluded second half. For most couples, 11 nights is the practical minimum and 13 nights is better.

Cape Town is the social half of the honeymoon
Cape Town works particularly well before Seychelles because almost everything that makes the city appealing is active: restaurant reservations, mountain weather, neighbourhoods, coastline and wine country. Four nights is enough for a focused first visit; five gives more weather flexibility for Table Mountain and a slower afternoon.

Chapter two
Seychelles is the scenery-led finish
Seychelles is different from Mauritius: it is less about staying inside one large resort and more about the islands themselves. Mahé gives the easiest international arrival and departure; Praslin gives a slower island base close to Anse Lazio and Vallée de Mai; La Digue adds bicycles and the iconic granite-boulder beaches but also another transfer.
For most first-time couples on this combination, Praslin + Mahé is the sweet spot. Add La Digue only when its small-island feel matters enough to justify another move.

Cape Town to Seychelles: plan around the Johannesburg connection
Air Seychelles currently sells Cape Town–Mahé itineraries, but its current route information identifies Johannesburg–Mahé as the nonstop South African international service. For planning purposes, assume Cape Town–Johannesburg–Mahé unless your exact dates show a different through option. That makes the travel day longer than Cape Town + Mauritius, but still very manageable for a two-stop honeymoon.
